How is he painting those tiny Japanese flags with that huge paintbrush and only red paint?

Same as you'd do any other marking on the plane. It'd go something like:
- Mask a rectangle on the plane.
- Glop white paint on interior of mask, using indelicate paintbrush or even better a spray gun.
- Make/re-use/borrow a stencil to mask the white areas of the flag, apply.
- Glop red paint over stencil, using same means as above.

Leave the delicate brushwork to the nose art guys. :)
